069_ Predicting mental health outcomes via large-scale integration of polygenic risk scores
Research Question and Aims
The aim of this analysis is to predict mental health-related features via the large-scale integrative analysis of polygenic risk scores. We have implemented a computational pipeline to extract summary statistics for mental health-related phenotypes automatically from the GWAS catalog and other resources and predict the corresponding polygenic risk scores (PRS) into a given target dataset. These PRS are then further processed, in order to remove potential confounding effects as well as redundancies, and are then used as input for machine learning. This machine learning analysis aims to identify combinations of the generated PRS that are predictive of a given mental health-related outcome. In the PsyCourse data, we would like to apply this approach in order to I) identify a schizophrenia as well as bipolar disorder case-control signature, as well as a cross-disorder signature; II) validate an existing shchizophrenia case-control signature identified on an external dataset; III) explore associations between PRS combinations and symptom severity and other clinical features at baseline; IV) explore assoctions between PRS combinations and clinical course / treatment response / the development of adverse events throughout the PsyCourse follow-up time-points.
Analytic Plan
1. Based on the already established PRS pipeline, we will predict a large number of mental health-related PRS in the GWAS data of the PsyCourse Study. Fort this, the PsyCourse GWAS data will be re-imputed using state-of-the-art methods, to improve the PRS prediction, and ensure comparability to external, imputed data sources. The predicted PRS will be adjusted for population stratification effects and potentially other confounders, and then aggregated, in order to remove redundant information (e.g. arising from similar PRS related to the same phenotype predicted at different significance thresholds).
2. Using the above-mentioned clinical outcomes measured at baseline and at the follow-up time-points, machine-learning classifiers will be trained (using a resampling procedure that allows the identification of the mode predictive PRS combinations) and their predictive performance tested.
3. The identified signatures will then be validated, where possible, in external datasets.

The reason why we need raw and imputed genotypes: We are still developing our imputation pipeline and we will use the imputed PsyCourse data to roughly test the concept as quickly as possible. Once it works on PsyCourse data, we will re-impute the discovery and validation datasets, so they will be imputed using the same procedure.
